The visitors extended their advantage in the 31st minute when a Swindon player was left unmarked at a corner and headed his effort into the back of the net.
More misery was piled on the Blues when the Robins grabbed a fifth a minute later.
Pompey improved in the second period but it took them until 83 minutes to reduce the arrears through Oscar Johnston.Â
Four minutes later Freddie Read headed in at the near post from Flint's corner.Â
Lethbridge's thunderbolt gave the hosts real hope they could snatch a draw on 89 minutes but time ran out.Â
